I bought an old Peter Lynn waterfoil and the threads fall apart in few places asking for repair.
I'll need to get insight kite a bit and before I "open the patient" the question is what glue would be the best to use before putting stitches back and what thread would work the best?

I haven't seen a waterfoil up close.
Does the repair have to be waterproof?

It's just a close chamber kite with few tunnels on the leading edge to keep up internal pressure for the wing shape.

It gets wet occasionally, not much, but glue should not dissolve in water. Maybe just sewing will take care and applying no glue before sewing is alright but I can see original seams have a layer of soft adhesive.

Ahhh. I think I've got it.
Just sewing will do.
Often kite makers will put a line of seam-tape down to hold the pieces together and lined-up correctly while they sew. You don't need it. Just use a polyester or nylon thread and you'll be fine.
